tag correction: it's Gastly, not Ghastly

and the fact that we see the Gastly entering multiple places in her body, does this mean there's two Gastly?

It's more like it entered from the back and then went up to her head.

They look like old granny's in the overworld, and according their battle sprite they wear cloths covering their full body.

I wonder if they even own their Pokémon. I think the Ghost Pokémon they send out in battle are actually the Pokémon who posses them. The Ghost Pokémon tried to help the unrested Marowak soul by scaring people disturbing the place away or fender other people off to take revenge on Team Rocket at their own.
